If I open the message on the desktop it does not remove it from the notifications on my phone, and vice versa. I know that there's the option to sync your messages on your phone, but that's something I've chosen not to do because I feel like something like messages should register as open no matter what device they're on. (If you open an email on your phone it isn't unread when you open your inbox online.)
