You should try deleting and reinstalling the app. Hopefully that'll fix the issue.

Yes I tried that. I also tried logging out and in, restarting my laptop, checking my finder to see if the files are still there, and still nothing works. Any more ideas?

I'd remove all folders added in the Spotify app, so no Local FIles directories appear there (in your Preferences). Then add one by one the folders you actually want to add.
