For a while .FILE files have been automatically creating themselves in My Documents (specifically the folder where I keep my mp3s).
When I try deleting them (about 3GB appears each day), some of them can't be deleted because 'the file is open in Spotify'.
I use Spotify a lot each day, but the majority aren't local files. I do have my local mp3s synced into Spotify.
Any ideas on how to stop this? Its quite aggravating to have to delete hundreds of folders that keep popping up daily.

You can limit the maximum file size of the temporary cache to 1 GB in the Preferences if you scroll down that page. It is used for the P2P activity when there is low upload traffic on your internet connection. See this thread and FAQ for more info, also the article about plans to abandon the P2P distribution method since April 2014:

Thanks everyone! Finally reduced it down from the '10% of hard drive' option, and forwarded the cache into one folder.
I changed my Offline Song Storage on Spotify settings (under Advanced Settings) to a a folder on my my drive called Spotify Cache and all the .FILE files go there. I occasionally just delete them.
