I log in through my facebook account, which I switched to my school email yesterday. Does logging in with my facebook account in general prevent me from purchasing the Spotify Student Discount Premium?

Not at all. If you wish to get the Student discount for Spotify premium, visit this page: https://www.spotify.com/uk/student/ and log in with one of the two providers. You will then be redirected to the discounted payment page.
