Make sure you have this setting enabled:

Once that is done. Try closing the app with the X on the top right. That will minimize Spotify and you can see it in the app tray.

Please try to double-click the icon there and that should open the app in its window.

According to this post, a fix has been implemented and will be released in an upcoming version of Spotify.
